There are 2 options to reach the train station from your cruise ship.
Option 1: on foot
If your ship docks at one of the following piers: nr. 10, 11, 12, 12bis, 13 and 13bis, the most direct way to reach the train station is on foot. Just follow the signs and exit the port at Varco Fortezza (at Michelangelo Fort, you can't miss it). Walk from there along the Viale Giuseppe Garibaldi, with the sea on your right side and follow the directions to the train station. After about 10 minutes you will see the train station on your left. The total walk is about 2 km (1,2 miles) and will take around 20 minutes.
If your ship docks at pier nr. 25, take the free shuttle bus to the information center Largo della Pace and follow the instructions below.
Option 2: by shuttle bus - Argo bus/on foot:
No matter where your ship docks, you can always take one of the free shuttle buses from the Port Authorities. The shuttle bus will bring you to the information center Largo della Pace. From there you have 2 options to get to the train station. You can take an Argo bus for €2 per person (one way). It will bring you to the station in about 5 minutes. They run every 20 minutes. You can buy your ticket at the Argo office next to the Largo della Pace information point.

Take then Viale Giuseppe Garibaldi and follow the directions for the train station. It's about 2 km (1,2 miles) and will take you around 20 minutes.
But as mentioned above, if you dock at pier nr. 10 - 13, there's no need to first come to the information point. You will only lose valuable time. You can walk straight away to the train station from your cruise ship.
TIP: buy a special B.I.R.G. ticket at the station. This return ticket costs € 12 per person and is also valid for unlimited bus, tramway and metro use in Rome. At the exit of the port you can also buy train tickets, but they are up to € 3 per person more expensive than at the station.
